Please confirm whether the 'shortcut.dat' file exists or not in the 'C:\Users\(username)\AppData\Roaming\tetraface\Metasequoia4' folder.

Yes this file exists.
File/config/keyboard - changes made are saving.
Right click/register keyboard shortcut - changes made not saving.

Now the result of changing shortcuts from right-click is saved correctly with Beta2.
